Spoon 1/4 cup of vanilla frosting into a plastic resealable bag. Tint 3 tablespoons of the vanilla frosting yellow with the food coloring. Spoon it into a resealable bag. Seal the bags.
Divide the remaining vanilla frosting in half. Tint one half light pink with a drop of red food coloring. Tint the other half blue with the neon blue food coloring. Spoon the neon blue frosting into a resealable bag. Tint the dark chocolate frosting black with the food coloring. Spoon the black frosting into a resealable bag. Seal the bags.
Cut the graham crackers in half crosswise to make 12 squares. Cut a 1 1/2 inch semicircle from one corner of each graham square. Round the corners with a small knife. Repeat with the remaining graham crackers.
Spread the pink frosting in a thin layer on top of the cupcakes and make smooth. Snip a small corner from the bags with the blue and yellow frosting. Pipe an outline of the blue area with the blue frosting. Fill in with more blue frosting and make smooth. Pipe a line of yellow frosting along the edge of the blue frosting.
Pipe a very small corner from the bag with the black frosting. Pipe the eye patch, eye, and mouth with the black frosting. Pipe the blue hair with the blue gel.
Place the graham cracker at the top of the cupcake as the pirate hat. Use a pretzel stick to help support the graham cracker hat. Snip a small corner from the bag with the vanilla frosting. Pipe an outline of the hat and the skull and crossbones. Repeat with the remaining cupcakes.
